Linux is an open source system and is therefore more cost-effective to operate and maintain than Windows, meaning that Linux hosting will cost you less than Windows hosting. Linux also has a reputation for stability and speed which means that Linux web servers will crash less often than Windows web servers and Linux runs most processes faster than Windows.
Linux supports a wide range of software, applications, languages, and databases such as PHP, Perl, PostGre, MySQL, PostgreSQL and many others making it very scalable. On the downside, Linux is not fully compatible with some Microsoft technologies so if you are using Access, ASP, MS SQL, or VB development tools then Windows would be a better bet.
On the other hand The main "advantage" or distinction of Windows servers is that they can run Microsoft software such as Access and MS SQL databases. Windows servers also offer web developers the use of Microsoft's programming environments such as Active Server Pages (ASP), Visual Basic Scripts, MS Index Server.
Users can develop web site using the familiar interface of Microsoft tools such as, Visual Interdev, and Microsoft Access. With ASP users can develop a database-driven web site using Microsoft Access and Microsoft SQL as the database

Linux and windows would be the operating system of the server on which your hosting plan would be set-up. This will not in anyway change your working. You can use a Linux hosting plan from your regular windows desktop. Every hosting plan comes with a very user friendly control panel with icons within them; this makes it very easy for customers to manage and administer their hosting account.
With linux, you will not be able to use ASP.NET and MS-SQL. Only windows support ASP and MS-SQL. MySQL is common to both the platforms. For a beginner in the webhosting world, linux would be easier to use and get along with.

If you plan to use Active Server Pages or .ASP or if you need to have a dynamically database driven website, Windows is superior in this regard. In fact, Unix servers do not support .ASP, which makes your choice clear if you plan to use this popular scripting language on your site.

In a normal perspective we can say Linux is cheaper as it is free and Windows is not as it is paid. But the it will be hard to say the difference between these two as both have its ow advantages and dis advantages. One who needs Linux can go with it and one who needs Windows can go with it. Especially to run few applications you need windows in that case you should go for windows. So the difference is it will vary for different users  |

If one cannot work without ASP and MS-SQL, then windows is the only choice. For everything else, Linux works
